Ive had similar noises on my 2007 TDI focus.
The clicking noise was rectified under warranty, i think it was the bearings that support the front drive shafts, in the gearbox and externally all done under warranty. The second noise i still have is a clunking sound just after letting the clutch out that mostly only happens in 2nd. Had it into a few dealers over the years and of course they couldn't fault it, ive just learnt to live with it and it seems to have subsided a lil over the years. And today found the clutch pedal stuck half way down on returning to the car, popped it back up and it seems to work ok....?

got the same. spline has no play, nor the joint. looks like the outer bearings of trans/diff out got play. anyone tried this first?

just pulled the shaft out. inner joint is flogged, birfield or whatever's in there. nothing to do with diff bearings. guy at cv shop reckons the diesel is even worse for this than the xr5. a lot of play for something with only 50,000 odd km on it.

Just an update on this thread mine for others who have a Focus and it "clicks" when taking off in a straight line.
Got the clicking noise fixed yesterday by Ford under warranty, it took a bit of coaxing but they agreed it was a warranty item. If not I was going to flick out the Ford ETIS TSB 63/2012 for them to read. (Clicking when taking of in first or when reversing) Cheers .
